You can go my preferred route, suck it up and save the scrap for shields - usually, you can buy them in the middle region of sector 2. Also know when to cloak: cloak when he fires his weapons, not from the start. This way he weapons won't only need to recharge completely but the shots he fired will also (mostly) all miss.
